Two things to weigh on a connection. The cheapest San Diego fares turned up mostly on Tuesdays, and slower versions of the same fare took up to 9.8 hours, so pick the itinerary, not just the price. And a connection via Mexico City means clearing Mexican immigration and customs there, while one through San Diego or Los Angeles keeps you in the US until Cabo.
Baggage by fare
American's Main Cabin fare ($380) includes a carry-on but no checked bag; Main Cabin Flexible was $428, and Main Plus, the first fare with a checked bag included, was $478. On the Alaska connection via San Diego, Saver ($236) and Main ($279) include a carry-on only. If you're checking a bag, compare American's Main Plus with the cheapest fare plus the bag fee.
