Two things to weigh on a connection. The saving comes with time: the cheapest Alaska itineraries via San Diego took 7 to 9 hours against 3 on the nonstop. And a connection via Mexico City means clearing Mexican immigration and customs there, while a US connection (San Diego, Atlanta, Phoenix) keeps you in the US until Cabo.
